FlowJo Version 11.1 Release notes

Released 11.05.2025

New Features

General

  • v10 workspaces can be opened in v11 with some limitations.
    • Population/parameter nodes can be imported, so this serves as a means of bringing the output of various algorithms into version 11.1.
  • Keyboard accelerators have been added to allow for control of most functions via the keyboard
  • Return to launcher for workspace navigation is now available.
  • Warning provided to Mac users who have downloaded the wrong version for their processor

Metadata Manager

  • Keyword import from .csv added to the Metadata Manager

Compensation Wizard

  • Transform properties panel is now included in the Compensation Wizard
  • Normalization of matrices now matches Chorus / Diva
  • Compensation error messages are now more descriptive

Graph Window

  • Color axis now uses an absolute scale
  • Graphs are now high resolution.
    • A control is provided to adjust resolution in the properties panel
    • There is a preference for setting default resolution
  • Backgating is now a graph gallery mode
  • Downstream populations can be displayed in the graph gallery
    • This features applies to all graph gallery modes; view by sample, view by population, Backgating, and ancestry
  • Graphics can be exported as images or copy-pasted to the clipboard for use in other programs

Reports

  • Additional plot control tools added
  • Histogram overlay controls added
  • High resolution graphics extends to Reports

Imaging

  • FlowJo v11.1 can directly expand .CVW files into .TIFF images.
  • There is a preference to control whether this happens automatically on detection of .CVW without .TIFF files
  • Image wall performance improved


Bug Fixes

General

  • Workbenches with FACSDiscover data can be exported to v10.
  • FACSMelody files now load
  • Bigfoot data now displayed with correct scale
  • Engine no longer crashes if 0 event child populations are acted on
  • Engine no longer crashes if corrupt data load is attempted 

QC

  • Gates under 'Good Events' are not deleted if QC is re-run.

Compensation

  • Size gate modifications are maintained when switching between AutoSpill and gate based compensation.
  • Graphs in the compensation Wizard no longer become empty when switching groups.
  • Program no longer crashes when new workspace is opened directly after running compensation
  • Custom transforms no longer reset  when spillover matrix is edited.

Transformation

  • Resetting the transformation no longer resets all scales to linear.

Graphs

  • Arrow tool no longer draws rectangle gate on histograms
  • Renaming quads no longer rearranges statistics

Tables

  • Multiselect populations works with stat selection

Reports

  • VCPs now display group name in legend instead of a file
  • VCPs retain group association when multiple populatios are added to Reports
  • Object snap back issue fixed
  • Floating x-axis gate label removed
  • Pasting text improved
  • Histogram range gates removed from pseudo color plots
  • Local preference changes will update reports

Imaging

  • Image wall cell picker now scrolls to selected cell

Platforms

  • tSNE performance improved

Preferences

  • Preferences apply in the correct order or Workbench > User > Computer
  • FACSDiscover default parameters correctly populate
  • Preferences are confined to specific cytometer


Limitations and high priority Issues

File operation

  • Bigfoot derived FCS files are displayed incorrectly with a reduced scale
  • On windows, files won't load from folders with accent marks in the name

MetaData manager

  • Parameters with the same $PnN but different $PnS will show an incorrect warning label indicating they are duplicates.

Unmixing

  • In the unmixing wizard, NxN plots for BD FACSDiscover S8 data can have misleading labels

Hierarchy

  • Editing the group criteria of a group created by dragging in a folder produces no effect.

Graph Window

  • Quad gates will briefly move if desync'd and then double-clicked to view the population.  Statistics are unaffected, this is purely a refresh issue.
  • A zero event population shown on a histogram plot will turn the whole plot blue instead of white.
  • When in VCP mode, population statistics are not updated after deleting a sample from a group.  You will notice that hierarchies can display more events in the sub-population than the parent.

Charts

  • Some extra padding can be introduced to the top of charts when p-values are enabled and the a Y-axis height has been manually.
  • In numeric mode the comparison lines can sometimes overlap.

Reports

  • Select All + Copy + Paste fails
